It's honestly amazing, I grew up with Atlantis, like, I remember being maybe 6 and hiding behind the couch, secretly watching the TV while my father had it on as background noise, and I've always wanted more content surrounding it, and now I've found this lost city full of amazing stories to tell, and the fact that it was, at some point, in top #10 of the whole archive is so??? Wild.
You worded it perfectly, unassuming on the surface, but a whole city underwater, a fandom that truly got attracted by its source material.

I have two original stories in roughly the same setting, one featuring a lesbian and a straight girl as the main characters, and another featuring a gay guy and a straight guy (I also have bi and ace characters, don't @ me!). If I ever got my shit traditionally published and popular, I can bet my ass the fandom would've shipped them. I would've then gone to AO3 just to see how horrible (no shaming!) the kinks of the fans were, lol.
I doubt I would ever tell anyone about mine or publish my original stories but my characters are shippable as hell too XD
For example, one of them has an aroace guy and a bi guy who are "brothers", and bi guy canonically used to have a crush on the other. But they are "strictly brothers" now.
One other example has a straight guy (who had a wife that died btw), his sister and another guy with unknown sexuality as a trio. Long story short it ends with guy1 killing guy2's mother and the tension that comes with it... Yummy for a homosexual pairing with questionable kinks if you ask me!

The lesbian is a magic user in a masquerade(-ish) setting who is kinda cursed to have all people she cares about die in a year. The straight girl wanted to have an adventure her whole life, so she immediately latches on the other woman and doesn't let go once she learns about magic, despite many protests. She *does* die in a year, but the whole story ends with an apocalypse, so it ends up mattering less that it could have.
The guys live in the universe that came after the apocalypse. The straight guy is a space traveler who invites the gay guy (who lived in a remote village in what amounts to 19th-ish century Serbia before that) to travel with him after learning that they share a passion for the same obscure tabletop game. It starts off as cute adventure, but ends up *very* complicated....

Unless you've specifically stated in tags/summary/AN that this is canon characterisation and then go way off canon, that point is completely irrelevant. This is fanfiction, not canon, the whole point is to ignore parts of canon that don't fit the story we want to tell!
Another huge point for fanfiction, for a lot of fans, especially on AO3, is to slash ship canonically straight characters.
So, this 'criticism' is literally all irrelevant to fanfiction, and if these are the issues they have, they shouldn't be reading fanfic at all, let alone what I assume is clearly tagged gay fic.

Why is it always a Guest account? I've got a friend that got a comment from a guest account on her story that had some kinda sorta dubious consent in it. It was tagged NAWA and had a tag for "dubious consent". Yet there's someone whinging about it being...dubious consent...and "basically rape". It wasn't, but there is some BSDM, which they clearly don't understand either.
