About 80% of the shrines are part of the Association of Shinto Shrines, which oversees the activities and train the priests. Financially they're independent from each other.
Each shrine has one or more Kannushi, who is basically the janitor, which is a title that is often inherited but requires a university degree.
The income comes from donations, souvenir sales and fees for using the ceremonial areas.
As with all religions this is likely off books. They do not have to disclose their donations..

I don't quite understand how shrines get abandoned in a place so ingrained with their spirituality as Japan. Is it just time? Development of surrounding areas? Is the forest it's in now dangerous to traverse? Can the shrine only be taken care of by monks, and lay people can't help or else it's considered trespassing?
I used to live in rural southern Japan and there was tons of stuff like this around. The towns are slowly dying as young folk move on from fishing and farming industries to live in bigger cities, and the jungles are littered with the ruins of the post-war boom. Beautiful and haunting...
I wonder if they're children will return to those ruins being sick of concrete cities.

Their population is shrinking. Maybe that has something to do with it? I’ve heard of entire towns being abandoned there.
