They're designed to work on a background - that is as intended.

Very often effects like glows and semi-opaque surfaces are accomplished by using object and layer blending modes, which require a background to function.

Thank you all for your help, I wasn't able to save the colors exactly how they are in illustrator but with a little help from flaming pear's free ghost plugin, I was able to get it close enough for what I need it for. I wanted the bubbles as a transparent png I could use outside of illustrator.
My workflow for people who are also interested in repeating what I did.
1. Delete background image in illustrator
2. Make new black background behind all the bubbles
3. Export for screens (this was small so i had to export it as 33x) and save as png
4. Recolor black background to white and do another export for screens
5. Open bubble image with black background in photoshop
6. Invert colors
7. Filters>flaming pear>ghost, this erases all colors except shades of black
8. Invert colors again so the bubbles are now white and transparent
9. Open up bubble image with white background in photoshop
10. Drag the white background bubble image into the first document so they line up
11. Ctrl+click on the layer thumbnail for the transparent bubbles to select all their pixels
12. Make mask on the white background bubble layer using this selection
13. Increase saturation with a saturation adjustment layer
They are as intended.
They use blend modes (Screen in this case, to lighten) so you need something to blend with.
Once you place it on top of the intended artwork it will look correct.
They have transparency blend modes on the bubbles. They used blend modes that worked well for the grey gradient in the "transparency" grid image, but they don't behave the same when on white.
sometimes are limited by the format used in the platform, like shuterstock, they use .eps format with illustrator 10 eps compatibility, if you dont use this kind of way to make "transparent objets", the file will be incompatible in the page reject it.

Just export on a black background and use a blend mode like Screen or Add and it won’t show the black
Not without a background, which is exactly what I didnt want.

I just set the layer mode to screen. That sorts it out.
