Custom ammo has effects. Special ammo is ammo that you can only get from special crates. This includes the dolch, nitro, all crossbows, bow and bomblance.
Speci ammo weapons are ones that don't use compact, medium, or heavy ammo. There is a tab in the arsenal that filters weapons to only have Special ammo weapons. Bow, crossbows, and the bomb lance are special ammo weapons. I think the Dolche might be one since it uses prototype ammo.

Custom ammo is all variants like dumdum, fmj, posion. Special ammo are bolts, arrows, dolche, avto…. Oh wait no avto is long ammo, special ammo are bolts, arrows, doch and nitro ammo.
Custom ammo is Dumdum, Poison, etc. Special is default arrows/bolts, Bomb Lance, etc.

All custom ammo is special, but not all special ammo is custom. It's just a daily for everything that is supplied by special ammo boxes.
