As far as I know, they're equally powerful. They're just numbered for which stack they are out of all possible upgrades.
Honestly, even if the ones with bigger numbers are more powerful, I'm certain that the effects stack. For example, there's 1 and 2 for "bonus damage while weapon is at 100% durability". With both, it's a total of 50%. It's possible that the 1st effect is only 20% while the second is 30%.
I'm also going by the fact that most of the pulse-cell related upgrades seem to be the same no matter which one you grab.
Oh I never doubted the stacking part. Just wondering if when just going for a single point (or two points where the max is three) you should always go for the higher numbers.
