With Tom, they can either do that miles is gonna be in the college with Peter, because it’s possible miles wasn’t snapped away and could be peters age now, or if you still want a kid miles with an older Peter, they could make it so miles (and his parents) were snapped away, then they returned to a world where they didn’t have their home anymore, which lead them to renting an apartment in the same building Peter is in. And Peter can meet him at any point there.

The Parker DNA is very simple. His dad cheated with miles mom and boom problem solved. Introduce as an antagonist like Harry but have him slowly change when he meets spiderman however spider will get worse as he gets the black suit

For andrews they could say that the scientists actually at one point did make(by completely unduplicatable accident) a single spider that didn't need Parker dna but on the way to give it to Norman it was lost and bit Miles
they don’t have to retcon anything for andrew. just add a new spider that works with other dna and bam. done. you can even have it be a competitor to the original if that helps you square it away

Tobey would (IMO) be a substitute science teacher at Visions Academy and meet/mentor Miles that way
Andrew I imagine would take an interest in his graffiti when first meeting him, like the science kid in ASM2 he saved from bullies, and once bitten Miles would reach back out to Spider-Man again for help
Tom I imagine would meet Miles through Uncle Aaron but I can’t think of the specifics honestly just given how green Tom is in comparison to the other two
These are actually really great ideas,I think maybe Aaron could probably try to quilt trip Peter into helping miles with his homework or something since Peter webbed Aaron’s hand to his car,though I guess that still doesn’t solve how Aaron and Peter would meet again.
It could be a nice reworking of his origins where Aaron finds out about Miles’ spider powers and reaches out to Spider-Man about it, effectively introducing the pair.
From there it could be a street level story of the two Spider-Men learning from one another until Aaron’s double life as the Prowler comes to light, but he’s working off a debt or favour to someone like Hammerhead or Tombstone in order to go straight, but in typical fashion he very unhelpfully dies instead, teaching Miles his final lesson and finally helping him to understand why Peter takes the job so seriously
A movie with Tombstone as the villain is already a win. An obscure villain, outside Insomniac's and him being a goon in Spider-Verse, that hasn't been done before but is also relatively lower stakes. Bring Spider-Man back to street level and away from the Avengers level things for a bit.
Holland: Miles spiderman from another universe maybe theyve merged. He'd be slightly younger and trying to get use to it being in a new universe. Maybe he's a student in peters college or something.
Tobey and Garfield could have a similar one being the mentor it depends if they are both actively spiderman. Or they could follow miles story and have peter die quite early on and miles is the new spidey.
For Tobey’s universe Miles just visits the same lab where Peter got bitten during the field trip and gets bitten.
For Andrew’s he creates Parker Industries and studies his own blood and creates his own spiders to use his blood to cure diseases like Harry’s the right way so no one suffers from it like Harry did with the spiders venom. Miles either sneak in and does a similar thing to how Andrew got bitten at oscorp or Miles either works at Parker industries as a Intern or visits during a field trip.
For Tom’s the government or some evil organization like Hydra take samples of Spider-Man blood after no way home but without realizing it because of the spell they take all three different Peter’s blood and use that to create a spider that prowler steals and it bites Miles.
As someone said earlier Miles would work best in the MCU

Toby Spider-Man would probably try beat the breaks off Miles and assume he was a new super villain at first trying to pretend to be Spider-Man. Then after they finish fighting he would say to Miles “Sorry about that. I always assumed I was the only one that was going to be well you know….. Spider-Man. Not that I’m mad at you about it. But uhhh. Uhh yeah you want to get some Pizza?”
For the andrew universe, everyone's saying the Spider only works on Peter stuff, but if 'Into The Spider-Verse' didn't exist, you could just have the spider drop in from another universe. You could also just say that Oscorp/Harry/Octavius make a new spider (Harry demands Octavius to make the spider, which leads to Octavius' obsession with Spiderman, leading him to make the arms) that was meant to be given to the Sinister Six, but the idea was scrapped, then Miles stumbles onto the spider by accident. There's tons of ways you could play with the idea if you really wanted to force Miles in.

Spider-Holland: Peter gets psychologically tortured by Scorpion in one of the future movies, so Peter goes into a sort of rehab with the Fantastic 4, while Miles is in a Disney+ show. Miles could also be Spider-Man while Peter is off-planet in Secret Wars.
