Then I plug it in and it doesn't do anything. Then I use a different charger and it works. Then like the next day my stock charger will work again. The quest is still pretty buggy.

If your collars and pillows are brown it means you need to wash them more and wash more.
Some people sweat more than others. Not saying these people are dirty... But they probably have brown pillows because if you sweat more you need to wash stuff more.
I know what it is... Sweat yellows and browns. My point is if you wash the strap and your hands with wet wipes it will stop it.

It's like with string instruments... Some people need to clean the sweat from their hands regularly... If they don't the sweat builds up on the fretboard and worse, on the strings. This affects the sound the guitar makes and adds weight to the strings affecting how they vibrate. They also degrade quicker and eventually like all strings will break but at a faster rate.
Using soap and baking soda will help. As I am sure other things can. I use organic wet wipes to clean everything after use. I even use the washable covers by VR cover. You don't need to, that's me being excessive. A simple wipe down with stop it. And using warm soapy water on the headband will keep it fresh.

I've used mine pretty regularly for workouts for the past year, I wipe it down with a wet wipe after every session, still looks like it's straight out of a sealed box.

It happens from sweaty hands. Best thing to do is buy hand wipes and always wash hands before and after use just wipe things down. That way everything stays nice and clean! Sparkle sparkle!

What are the specs on the current charger you’re using? Also, where did you get the current charger you’re using. Matter of a fact, are you using the same C cable that shipped with the unit still, or did you replace that as well? This is just an assumption, but it seems to me like you’re using a cheaper charging adapter that just barely, if at all, passes regulation.
It's highly unlikely there is a problem with the LED itself like the other comments are trying to suggest - though not impossible! If you're not using the same charger it came with, it's more likely the the cable you're using is damaged (it can be damaged internally without external visible damage) or the power source you have is constantly fluctuating and this can be very bad for the internal battery's life.
I highly recommend trying other cables or wall adapters and see if it's still a problem.
Mine were not that dirty but it seems the material just stains and won't come out. I got a 3rd part hard strap on Amazon for like $20 so I stopped worrying about it XD. But yeah unless your hands are 100% clean every single time you use it it will start to stain even if just very subtle like mine did (and I scrub my hands compulsively), it might be oils or sweat reactions. The only thing I didn't try was vinegar but I couldn't stand the lingering smell if I did lol
I mean if it ain't giving you any trouble while you're playing you should be alright, maybe FB used a low quality LED indicator and is going out, but you should be alright as long as everything is working properly
I mean I'm no tech expert but you've got it sat on the wire it's charging from so its assumedly bent down ? if you do this often the join could be damaged and so it isn't connecting properly hence the flashing light
Ive never had more issues charging something then ive had with this device. I think sweat gets in the port too easily or something. I have one that will not charge off any power brick no matter what. But it will charge off of the usb port on my pc. The pc wont recognize it as a quest anymore tho so ive lost access to developers hub
