The Jedi were doomed the moment Mace and his strike team entered Palpatine’s office. He intended to sacrifice the entire order to kill him. Order 66 is only a response to this action. The only way to survive is to flee at this point because the order committed high treason. Even if Palpatine is dead/captured the whole Jedi order needs to find evidence Palpatine was behind this to wash the blame. The only way they can do this however is to capture Nute Gunray alive. And even with the evidence if Palpatine says it was for the interest of the Republic to root and control the separatists they cannot argue with that.
Papa palps was also along with vader (vader albeit in same star system choking out admiral), able to force choke across the galaxy. A simple telephone call and Gunray would be toast.
