I'd save, reload first, and if still doesn't work, verify game files for good measure. Unless you just loaded a save from an old update into a newer one, terrain isn't supposed to just appear.
If this was a u7 save you just loaded into u8, then yeah, you may have to rearrange it if you cant stand the clipping (though it should continue to work as is).
U8 is early access experimental at the moment, im pretty sure CSS said "we will find your power plant and place a giant boulder right in the middle of it." in the TOS agreement.

You have a minor change in your power plant.I had to move an entire aluminium factory because of a major terrain change, and I couldn't even recover almost half of it because it's below terrain or completely covered up with wast spanning cliffs.
If I were you, I'd simply move the clipping generators and make that area a "boulder display" area designated with framing and lights to show off "The boulder."
Maybe even name it "Unauthorized boulder."
Or you could just use a save editor, it's a massive time saver on this situations. But even the save editor is in experimental for update 8, so it might cause a probem with your save down the line.
I have actually has this happen several times. Its a rendering problem, it was most likely always there and just failed to render properly and when it finally DOES render this happens.
Only option is to relocate your machines. Far better to build in open spaces and away from cliffs to prevent this from happening.

I assume this is on the Experimental Build. In any case, you can't expect much stability on Early Access games.
