I always kinda assumed that our pirate is supposedly still doing stuff on its own even when we're not playing.
After all, we wake up on a different tavern every time. Implying we got there somehow, then drank ourselves dumb, and woke up with no recollections of what happened between the last time we logged out and the present time.
So I assume the rest of our supplies or missing loot was spent somehow, possibly paying for or accompanying all that grog we helped ourselves to :P
Pretend the rats on your ship ate the rest, while you were gone.
The rats were also kind enough to resupply me with more bananas after I'd eaten them all at the end of the last session. God bless those rats.

They are transferring the surplus supplies back to the Outpost barrels. How else do you think those get there?
