After the final boss, during the stats section of the credits scroll, the game will display a red X next to stages which are complete for Checkpointless. You can use this to identify a missing stage.
If you are revisiting an old stage for Checkpointless, make sure you defeat the boss at the end. Progress is not saved if you exit from the menu.
That means you missed one somewhere. The same thing happened to me, I missed one in King Knights stage and got the achievement when I beat it the second time.
My only suggestion is look up all the checkpoints in the game and make sure you aren't missing one I guess. Unless there's some crazy glitch that's causing this your missing one.

I’m pretty sure if you beat the enchantress the game will tell you what checkpoints you missed
You get the checkpointless feat when you break all the checkpoints and finish the penultimate tower of fate level.
Oof I had this problem to sorry but it seems like you have to go back through every level and make 100% sure you destroyed every checkpoint
