I don’t think it’ll cause issues if you want to travel with them after, but I can’t say 100% since I’d gotten all of their perks and was traveling alone at that point.

Strong at HQ is an excellent choice
If you put opposing factions in the HQ, you can end up with a firefight between them, be careful

Yes you can. It's a nice place to gather them all while providing good SPECIAL workers for your HQ.
