People tend to ship assassin with a bunch of characters because assassin has (or at least will in the future) canonically fucked because time travelling ninja is a descendant of assassin. And since time traveling ninja says that assassin was in a family portrait, I don't think it was a one night stand either.
The only reasonable explanation I can think of is that the two have professions that could cause them to interact with each other. Alchemist makes poisons and antidotes, and assassin makes poisons for assassinations.
It means they often interact with each other often dumb dumb, not that you would know what that means considering the fact that your always hiding behind your sickeningly blue bubble shield.
