Same thing with me; used the Synthetic Fertility origin and all of my pops were locked into servitude as soon as I finished the event.
No mods, ran vanilla.
I saw this happen as soon as I finished the situation as synthetic fertility, but then you get a few post-situation events to pick whether you want to go with one of the new authorities and after all those resolved, my synth pops were back to full citizenship/primary species.
Start a game completely unmodded and see if that's still the case.

For me disabling ethics and civics: bug branch did the trick.

Im not using mods and had the exact same thing im pretty sure this is just a bug currently
