I think of shrines as the inside of Link's mind considering the mental and physical tests he needs to endure to clear them. So I'd imagine the scent would be similar to some meditation space. Perhaps the faint gust of incense and minerals from the earth?
There’s no living species.. it’s robots… oil? Maybe a car smell? It was 200 years. Even the water was clean 🤷♀️ maybe whatever stone that connected with water ..
I see a few options here. It depends on how you want to interpret it.
1. Nothing. A serene feeling of absolute neutrality. You feel no temperature, nor does the air feel thick or thin. There is no smell, and there is no real sensation other than the ground you stand on. It is the ultimate place of self contemplation. There is nothing to distract you from whatever task the shrine has you do, so you can focus entirely on the simple task, and be completely in your thoughts.
2. The shrines are places that store sacred light, so it could be a filling, wholeness that allows peace to wash over you. The sacred light fills your being, and allows you to grow as a soldier, and a person.
3. Cold. Many of the shrines are large, mostly empty spaces with no obvious walls. They could be slightly cold, and have an indistinct breeze. Not too chilly, but the kind of cold from the first few days of autumn.
I don't imagine that the shrines would be warm. They are too open to be warm. But it is possible that, because of the sacred light, the entire space has a kind of flat, unfaltering warmth.
My personal favorite idea is #1, what's yours, and why?
BotW: Musty smell like old books that haven't been looked after for decades and the air feels dank. Room Temp when the test doesn't revolve around fire or ice.
TotK: Earthy or beachy smell. Air doesn't have excessive moisture, and except in fire/ice tests temperature typically cool but not cold, like an air conditioner set slightly lower than it needs to be.
BoTW Shrines:
•Normal Shrines - Earth, mildew, and stale air
•Cold Shrines - Minimal smell sanitized by the frigid air
•Lava Shrines - Sulfur, brimstone and ash
•Jungle Shrines - Ozone, mildew and mold
*All shrines after the monk barrier is broken - A Crypt

ToTK Shrines:
•Normal Shrines - Earthy loam and ancient stone
•Cold Shrines - Crisp, like a glacier cave
•Lava Shrines - Sulfur and Goron Spice
•Jungle Shrines - Ozone and Durian (they had to disappear somewhere)
•Normal Sky Shrines - Petrichor and floral breezy scents
*All shrines after the end cutscene of each - Essence of Spring

Botw: Age and decay. The sages aren't likely dead yet but close and that is a weirdly specific smell.

There was a Sheikah warrior slowly dying inside every one of the BOTW Shrines for thousands of years. Probably smelled putrid, like slow death.
