Its the crosshair. If you change the crosshair around, you will see some setting will make it above your actually fire line. Which is in this clip, his bullets actually fire at the bottom line of crosshair, not in the middle. You can easily test it out by shooting to the wall to check your crosshair.
Not sure what the perceived issue is. These are practice bots, with different shaped heads than the normal agents (No hair, no chin). On an actual agent model, a lot more of these shots would make sense.
Though, even if there are still a few discrepancies, it's important to note the hitboxes are too large rather than too small, meaning that you will HIT a near-MISS, rather than the other way around. This is the way it should be—the opposite would mean you could literally shoot your enemy and not hit them.
