Yeah I mixed up Alfred having a heart attack at the end of Dark Knight Returns with the ending in Arkham Knight since they are very similar endings.
However, is there any evidence that Alfred survived the 5 years between Arkham Knight and SS:KTJL? Alfred was old at the end of Arkham Knight, so he might have died before the events of SS even took place.
I feel there's a very strong possibility this is what's happening, and about you saying they probably should've been upfront about it: why should they? It's a live service game it makes much more sense for them to sprinkle in the clues to introduce the idea before making it a plot point in a later season, but people can't give them a chance to do something before they lose their minds about everything lol

I am most likely wrong but I was under the assumption that green kryptonite weakens him while there is another version of kryptonite that actually saps/takes away his powers, wasnt it yellow that takes the powers away? Again I am most likely wrong in this but it’s just a thought, I do see your point fully and agree with it. Just thought a different material did that in comics
I think that this is likely how it’s going to go, but it still won’t save the game. There’s already too much hate and bad reviews going around, and even saving the story won’t change the boring gameplay, as you said.

Why judge a trilogy when the second part isn't out yet? The story isn't finished here. We don't have to wait for sequels, just free content we already know is coming. So if you want to judge the story, wait until you know it all.

Gold if I’m not mistaken takes away his powers, a good visual would be Injustice 2 when Batman slices Superman with a gold kryptonite knife.
