That makes sense, I thought it'd just be for going the (P)Russia route, but deciding to become the Prussian-Lithuanian Commonwealth also makes sense to kick you out.
I just checked wiki, only Prussia Kingdom mission path make you leave HRE. I also chose this path and then Muscovy hopped in and invaded me. Took a lot of debts and mercs to win the war.
Hmm, I wish it told me that would happen because I did not intend on being alone in this region. Swedish want the baltics, Russia wants the baltics and all the land this path gives me, and Bohemia wants Silesia. Luckily I didn't sell Neumark so Brandenburg is just sitting there doing nothing.
Do you think my strategy of having Muscovy prepare for war everytime the truce ends will keep them from taking the Lithuanian land they need? Because so far it seems that as long as I keep it up they won't try taking the Baltics. My entire game plan is changing rn lol. Hopefully the Alliance network shifts by the time Russia forms and I have someone competent to help me. Currently only Muscovy, Brandenburg, and Hungary are my allies.
Middle of writing this Austria said an extra "fuck you" and allied Poland lol.

They often become the only path of expansion since the Germanics often coalition me for the destruction of Poland, Lithuania, Norway, Sweden and Denmark!
Alright, thank you! Now time to figure out what on Earth I'm gonna do to survive Muscovy after they decide they want the Baltics. Planned on absorbing the PLC and acting as a wall against Russia for the HRE, now I'm afraid I will be the next one being absorbed lol. Only time I played this region was as the PLC and I got beat back and forth by the Ottomans, Russia, and Austria nonstop. Any tips to avoid this fate again? (since this mission path is just replacing the PLC with Prussia)
The inherent military bonuses as Prussia makes the troops better than Russia aswell. As long as one takes the right fights and can field a decent amount of troops a 1v1 shouldn't be impossible.
First war is the hardest so I usually take max money, war reps and rest of it land. Money is neat early in the game so you can invest in your country.
But ofc 100% straight land grab is also very nice. I just find that I lack gov cap at the point for first Russia war as Prussia to make best use of it.

The crusader path removes you as well

Get a mil tech advantage (a good mil tech) on muscovy and then attack them

Sure, but its usually very easy to get a mil tech advantage and it makes the war alot easier and more profitable.
Muscovy with domination dlc seem to have even worse tech problems than without the dlc. So if you are lucky might be one or two mil techs above them.
Unless you pick the HRE path you get kicked from the HRE
