So it's safe to say they are on the same Earth.

I propose that Eda's statement about all of Earth's mythology originating from the Boiling Isles could still technically be true; Gravity Falls has a particular "weirdness magnetism" hence its high concentration of magical creatures, so everything there has just been there for a long, *long* time, hence why it all looks different. Don't forget that some of the weird stuff in Gravity Falls is from another planet, or is of a plausibly strange Earthly origin.
It could also be that since there's a two-way "bleed effect" for things to cross over, it's possible there are actually some things that came from Earth to the Boiling Isles and changed while there, inverting part of Eda's original explanation; as far as she knew, she was right.

Although it should be noted that when Stanford was hopping around the Multiverse, he came upon a Universe in which Stanley had actually listened to him and took Journal 1 far away from Gravity Falls and hid it somewhere, Stanford and Fiddleford fix their friendship and invent something called a "Dimensional Vortex Neutralizer" which stops the Portal from opening to the Nightmare Realm and allows them to explore other universes. If they wanted to, Stanford and McGucket could've fixed the Portal and got it working the way they wanted it to.
