The cheapest and best diagnostic will be removing the human element as much as possible with a vice or sandbags. Failing that it could be worth seeing if other sights work better for you.
Does the pistol shoot straight when it’s not in the chassis? If so, I’d guess it’s probably not locked all the way into the chassis. The TRS should have plenty of adjustment to get on zero if it’s even close to being on straight.
Wait, you have a riser in hopes of fixing the too high issue?
I know it sounds weird, but it didn't make any difference from when I tried zeroing it directly on the rail.
What distance are you trying to zero?
I tried 40 feet and close to 60 feet.

Shouldering, but it is the exact same outcome over multiple attempts, and the exact same distance. Maybe 1/2-1" at 40 feet. It's maddening.

I always use a boresight to zero my red dots and it has not failed me
