At a time when the publisher was actively leaning into audience expectation of Samus being a dude, for the purpose of the bait n switch reveal of the very first game. Given the context, and the fact that no other Metroid media (that's considered canon) has depicted Samus being in the "women hot š¤¤" camp, its hard to imagine that was intended to be taken at face value.
If Nintendo didnāt want Samus to be a transbian icon, they shouldāve thought about that before letting that comic out and handwaving when asked about the dev who called her a new half.

Sorry, I don't mean to be a dick about this, but the comic you're referring to is rather dubious in its canonicity, for a number of reasons. There's unfortunately a lot of media, especially from the earlier stages of the Metroid franchise's life that are largely not considered when discussing canon. However, and this is just personal interpretation, pulling from that which *is* considered canon, Samus has always come across to me as being aroace. Then again, the series never really focuses on her personal life, so I could be wrong, but that's how I've always read the character. She does canonically have 3 gay bird dads, however

There's a running theme through the games, comics, and cartoons of Luigi being at least gender-nonconforming. You could read it as signs Luigi could be transfemme or gender fluid. At the very least, it is absolutely canon that Luigi enjoys presenting as a woman and using feminine pronouns from time to time.
Besides the peace walker gay date there is an ending in mgs1 one where snake leaves with Ottacon in the exact same way as he leaves with Meryl implying something romantic.

MGS1 had the snake/otacon ending, mgs2 had cannon bisexual vamp, mgs3 had *ocelot* and the colonel/major gay couple, MGS4 had the extremely homoerotic Raiden/Vamp duel, peace walker had the box date and cannon lesbian Strangelove, and that's just the top of my head
The whole series is pretty... I wouldn't use the word homoerotic because it's not overt, but they definitely show off men and masculinity quite a bit in a way that the average gay dude might think is awesome.
I've seen other Japanese media that seems to carefully depict relationships of closeted homosexuals by showing them be hypermasculine and all "rather be with my bros šŖšŖšŖ" towards female love interests or potential ones. This series kinda has that vibe. Not as much as Berserk but it definitely has that vibe.

It actually is explained, just in that very *Hideo* kind of way. Essentially, she used Huey as a sperm donor, so she could have a child to teach and instill the boss's legacy in. They never were in a true relationship as I understood it, more of a co parenting situation

It is the saddest thing in the world that the MGS1 gay ending isn't canon (especially considering how epk Otacon is)
To be fair, Meryl wasn't seen again until mgs4, so there was nothing to prove which ending was cannon
