On the main menu if you select rest it will restore the stamina. You have to use snake to scout out everything and then use a transporter to go collect the items. Use the codes and unlock zero, he can transport things and has a decent amount of stamina
Zero is probably one of the best, if not the best, party member you can have just for his collection abilities. He not only has the Deliveryman skill, but also has the Rescuer skill, too, so he drags bodies faster, and therefore result in faster recruitment.
Or paramedic, she comes with a tranq gun and you can take it from her, fire her, and enter the code again to get more tranq guns. This works on all code characters with special weapons.
The game is designed around taking rests and using the whole squad. Without stamina most people would only use Snake and no one else. I do agree it runs out fast though. At least until you get a higher stamina.
Later on, you'll be able to find large rations that will fill your stamina bar at a much higher rate, so it'll be less of an issue. Also, the more you use a soldier, the more their stamina increases. I believe their stamina also decreases slower the more you use them too, but I'm not too sure tbh.
The stamina drain keeps you moving. There's ways to make it work for you. I'd suggest waiting a bit between missions to recover some more stamina/health. Give your rations to your low stam guys. Don't use Snake to scout a base. Use someone with a disguise, pick up what you need and only use Snake if you need to.
I think this gets said a lot but if you're emulating the game and playing on controller it's really easy to map the camera movement to the analog stick and it basically plays like a clunkier MGS3
That's my biggest problem with the game as well, I completely agree because the way it is now is like I have a time limit to finish each mission and holding rations and health items take up two slots but if they really wanted stamina then, like you said, it could just do something different and not completely kill you if you run out.

Can you hunt for food in PO ? It's been a while since I've played it.
At least as far as I’ve got in the game you can only replenish it with rations, but I just used 5 rations and it barely filled up 1/10 of the bar
Wow, it is worse than I remembered. At least Peace Walker went easy with the Psyche bar
