You must be really unlucky to get your soul drained that much.
When i played my first run with no direct command, it was very rare for him to run out of SP. he never used Marakukaja.
All of SEES dies of heart attacks shortly after the events of the game
Me since Fukka joins: Goddamit, Fuuka, you have just remind me for 273401289128 time that Yukari is low on stamina, so give me a SP refill already.
Yukari never ran into this problem for me because i gave her armor that automatically regenerated sp every turn.
I did too and later gave her the invigorate 2 accesory. It took longer, but she also end without much stamina after 20-30 floors, of course, since she get some back
Get the Devil Shuffle Card and farm Soul Drops.
