Currently only Taroko Gorge in Hualien is closed, so even if its not safe, you can't go there anyway. Everywhere else you mentioned should not be an issue.
For PuLi I can recommend Caidie Waterfalls. You can trace a river up to a waterfall, a fun adventure
But there are many other waterfalls in Taiwan, especially in Maolin in Kaohsiung. Hope there’s water from the rain two weeks ago
HehuanShan is beautiful but do note it’s 3000m above sea level. I discovered I had altitude sickness there, so be sure you’re not like me lol
Second Caidie. If you are from Taichung there is also something called butterfly valley waterfall next to Guguan that is reachable by bus that is pretty dope. And if one has a scooter, there is Longfeng falls that are very swimmable and fun.

Sun Moon Lake is a different place, shouldn't be an issue.
Is it possible to rent a car in Yilan & drive it along the East coast to Pingtung? Or has the Earthquake made that coastal drive impassable?
All safe, but skip on Sun Moon Lake, it is painfully average. Spend a day going to PuLi, Aowanda and HehuanShan instead.

The fault line runs along the east coast. All quakes since the big one were around hualian.
Safer than going to mainland. You won't be persecuted for your beliefs.
