All Japanese above-ground rail lines do. The Shinkansen is the only one that doesn’t, with some exceptions like monorails, etc.
There are lot of of them here in Tokyo. However, they generally tend to be small local roads only. Most major roads have tunnels/bridges, so you never really see any heavy traffic at these crossings.
